Classroom of the Elite follows a mysterious high school student name Kiyotaka Ayanokouji. Ayanakouji enters the Tokyo Metropolitan Advanced Nurturing School, meant only for the students that will support the country in the future. Despite being highly intelligent, Ayanokouji keeps his distance from other students and scores just enough to keep his grades average. He does nothing to stand out, and instead, orchestrates events from the shadwos.

Due to his grades, he is placed in Class D, the class with the lowest-ranked students in the school. The only classmate who gets a brief idea about his impressive intellect is Suzune Horikita, the class rep.
